About Cytoscape
Cytoscape is an open-source platform for visualizing networks and combining them with attribute data. It began in molecular and systems biology, where researchers load gene and protein interaction data or pathways from sources like WikiPathways, Reactome and KEGG, but it is domain-independent and also used for social network analysis. Visual mappings tie node and edge styles to data columns, and analysis such as clustering, shortest paths and network statistics comes through more than a hundred third-party apps. It can be automated from R, Python or any scripting language through its REST interface, and a browser-based Cytoscape Web now sits alongside the desktop app. The desktop version is a Java application for Windows, macOS and Linux, released under the LGPL and backed by the nonprofit Cytoscape Consortium with research funding. For non-biologists the interface and app ecosystem can feel heavy compared with simpler mapping tools.
Best for: Biologists and data scientists analyzing interaction networks alongside their own data.
Pros and cons
What works
- Large app ecosystem for clustering, statistics and domain-specific tools
- Scriptable from R and Python
- Free and open source under the LGPL
- Strong support for biological data formats and pathway databases
Why people leave
- Interface and terminology are geared to biology
- Many analysis features depend on installing separate apps
- Java desktop app that can be heavy on large networks
